I've been riding street since 1977, small and large bikes, (as well as an 04 FJR-which was just way too "HOT" , physically).
I currently have an 07 FZ6 which I'm selling (and have some bites). I've owned it since 2009, did my share of mods, etc.
I have bar risers...

It appears the ignition sensor is located on the front, lower end of the cam chain, case cover (right side).

I'm not terribly familiar with the FZ1, but the FZ6 and most Yamaha's in general. I know for the oil pan removal for the FZ6, your dropping the header, unplugging the oil sensor in the pan and dropping the pan. Same for the FJR.

The ignition pick up sensor is usually located adjacent to the cam chain cover (usually the upper left)on the right side of the engine. It should have two wires coming off it and going up under the tank. I believe it'll plug into the main harness
I don't know the year of your bike...
If you can access your battery, check the voltage across the terminals. The voltage should read approx 12.8 volts just sitting(nothing turned on).
When cranking over to start, it'll drop a little (normal), fuel pump, ECU, running lights, etc. If it drops below 10 volts or so, your battery...
Sure does look like the main case is cracked off towards the rear of the timing chain cover. The cam chain tensioner (rear) lower guide mount also appears to be cracked off.
Per a parts fisch, the end of the crank is flush, a part bolts to the end of that for the cam gear: Dirt Cheap Yamaha...

You may want to check your connections to the ECU for either corrosion, or more likely a bad connection. Make sure none of the wires in the main harness to the ECU also did not pull out slightly...
I would also check the wiring for the ignition pick up coil. If its disconnected/faulty...
