As I'm prepping my FZ1 for a trackday (since I departed from my GSXR750 racebitch) I replaced the Airfilter, together with new brakepads, adjusting chainslack and removing the headlights.
When replacing the airfilter, it was quite dirty and I noticed some oily grease on top of the flies.
The bike has now 42k km and has since 10k a 16t front sprocket

I reckon time to check the valves?

I wouldn't worry so much Arnold. When I did the airbox block-off on Sunday past, I saw the same oily residue on my flies as well and I only have 4K miles on the clock. I wiped them down and re-installed the airbox.

You can see in the photo where the arrows show the oil.

Changed my oil/filter and cleaned my air filter and noticed the same thing on my flies. Strangest thing , the v-stack bores were bone dry.

The crankcase likely vents into the air box like many bikes so that would be perfectly normal.
(for fixing bikes everyday I don't know a lot about the fz1, which I suppose is a good thing) LOL

As per YZFRiderNY. My flies also had this on the outer flies, the inside ones where clean, i meant to ask on here if this is something to worry about as i have not noticed this on any bike i have had apart before. But it seems like nothing to worry about?

Nothing to worry about at all. It's on my wife's 2007, it was on my 2009 and I'm sure it will show up on the new '13 bike too. It's collected oil droplets from the crankcase breather connected at the rear/center of the lower half of the air box. The reason is hits the outer two stacks (mostly) is the way the air circulates inside the box.
