Why does the fan run in neutral when the motor is cold?

its usually a sort of diagnostic, just so you know that the fan is working, all of my bikes do it. especially the helix.

Your ok buddy, they all do it. Yamaha did it on purpose to ensure a consitant warm up and yes it lets you know everything is working as it should. I'd be more worried if i never heard the fan lol.

My 08 does not do that.
Try a test. Do a cold start and then hit the reset button. In the upper left of the dash, you will see a "A" for a moment and the you will see a number pop up. What is that number?

That is exactly what I would expect a failed IAT to do. The code would assume that the bike really is that hot and turn on the fans, just in case.
Over at Megasquirt, we are doing sensor failure logic right now with the coders and tuners.
