Did you soak the fiber plates in oil before installation ? ( you should )
Does the service manual have a measurement for total stack height ?
If so measure the stack and be sure it's within spec.
I'd start researching local lawyers that specialize in " lemon law " they will know the rules and regulations regarding discloser. I'd also print off, copy and save any advertisements that dealer had representing that bike as

Some of the guys that were data logging the air fuel ratio noted that the FZ1 ECU over compensates and makes the bike run rich in cooler weather.
That MAY explain the slight loss in mileage and rich exhaust smell. Nothing to worry about, just Yamaha playing it safe and staying on the rich...
Concerning the valves, 2006-2007 owners may want to pay extra attention about maintenance and not go over the 26,000 mile mark. Personally I'd have them checked early. Some 2006-2007 models have had rapid valve stem wear.

Really hard to say, it depends on a number of factors. ( Riding in rain, storing the bike outside, lack of lubrication and so on )
Check for fraying at both ends and see if its stretched to the point your using more than 60% of available adjustment.
Yep, probably some junk collecting on the exhaust, I've seen a few people mention muck,leaves collecting under the stock exhaust.
Agree that it's unlikely your smelling a burnt valve
HAVE THEM INSPECT AND TEST THE COILS ( THEY TEND TO FAIL )
GOOD TIME TO HAVE A THROTTLE BODY SYNC DONE ( TANK ALREADY OFF )
CLUTCH CABLE IN GOOD SHAPE OR STRETCHED ? ( again the tank is off so good time to replace )
GOOD TIME FOR A COOLANT CHANGE .

Honey I'd sell the bike but the market is flooded with used FZ1's. They are worth so little were better off keeping it. I know I'll get the itch to buy another bike in the future and this one is paid for. I'd hate to sell it for $3500 then turn around and buy a new bike for $10,000 in a year or...
