Few Issues, Need Some Help

Hey all, I haven't posted on here much, I've mainly been browsing since I bought my bike last summer. It's a 2007 with Yoshi slip on, PCIII, redone fuel-map and a speedo-healer. Bought it with 4,500 miles and I'm the second owner. It's got about 9,200 miles on it.
Now to the issue, it just started recently when the weather started to warm back up into the 40s and 50s, not sure that it has anything to do with it though considering it did fine on 15deg mornings with snow on the ground. After riding for anywhere from 15-40 minutes it will bog slightly with even the slightest almost un-noticeable amount of throttle movement. So little that I can't control it from happening. Then the power will surge back on instantly and violently. The check engine light does come on, and sometimes it goes away after 5-10 minutes and sometimes it's still on when I get back on. The bike is also idling rough at times (150rpm fluctuation up and down) when it's doing this. There's no lack of power when it's there. But when it does this going down the road the bike surges forward and abruptly loses power. The local Yamaha dealer wants $55 for a diagnostic but they say for me to bring it in it has to be doing this 100% all of the time, which it's not. Any ideas on what it could be before I just take it to them?

I don`t know bugger all about pc111`s, but I would look at disconnecting it, to see if it`s the problem
 
Do you have the service manual? Do you know how to get into DIAG mode? If so, check d61 with the KILL SWITCH in the OFF/NO START position. When you hit d61, it will display any error codes and if there is more than one, it will change every two seconds. Write those down and consult the manual.

To do this, perform the following steps:

With the key in the ignition and the KILL switch in the NO START position:

  1. Press and hold both SELECT and RESET on the instrument cluster
  2. Turn the key to the ON position while still pressing the two buttons for 8 seconds. The display will change to "dl"
  3. Release the buttons then press both again for two seconds until you see "d01"
  4. Once there, use the reset button to move backward through the list or Select to move forward.
  5. Scroll to d61 and wait for 30 seconds to monitor any error codes. Write them down.
  6. To clear the codes, scroll up one to d62
  7. Put the KILL switch in the RUN position and wait 5 seconds.
  8. Put the KILL switch into the NO START position
  9. Scroll to d61 and verify the error codes are erased.

Report back with any error codes you've found and we can tell you what they are and how to test the components or if you have the service manual, you can locate them there.

At this point, does the bike start? If the same clicking happens, and the engine light comes on, go back into DIAG mode, d61 and check to see if it is the same code(s). Report back.

The bike does start yeah. The codes the come up right after it starts happening are:
13, 14, 19, 20, 21, 22, and 30. Also it seems that my radiator fan is not kicking on when I let it run in my parking space. I left it running today when I got home and went inside to get my laptop, when I got back to the bike it shut off. Overheated while it sat there. After the temp got back down to about 160F I turned it back on and watched the temp climb to where the fan would normally come on and then a bit higher and it never did kick on.
 
OK code 13,14 and 20 all deal with the intake air pressure sensor. Code 19 is the side stand switch and will go away with the side stand up. 21 is coolant temp circut open or shorted. 22 is intake air temp sensor open or shorted. 30 is the lean angle sensor latch up detected and it should not be able to start with this code.

By the looks of things, you have problems with some bad wiring and a sensor or 2 unplugged. Possibly one of the previous owners installed an FCE and it may have connection problems.
 
Did you put the bike down? Have an off? Code 30 means the bike has a faulty lean angle sensor OR the bike was on its side while running.

First thing is to check all of what loosenut identified for sensors and make sure they are plugged in. Test the electrical to the fans and check them for physical obstructions that prevent them from turning. Once verified, do the code reset sequence above, start the bike and after 3 minutes warm-up AND make sure the fans work, go out for a short ride around the block. Come back, shut it down, enter DIAG mode and check to see if it threw these codes again. The good news is, a couple of those sensors are very inexpensive to replace.

Let us know if any codes come back after clearing.
