Help with charging system.

2006 FZ1. I will be riding for up to 2 hours and then stop for gas. The battery is dead when I try and start up. I bump start it and by the next gas stop the battery seems fine and the bike starts right up. Took it to the shop, they tested the system at 5k rpm and it checked out fine. I put in a new battery and two months later, same thing happened. Question...Is it possible that some part of the charging system when the bike is running is intermittent and going out over time rather than something just being broken. If so, what might that part be???? Thanks for any advice on this.

Have you done any electrical mods on the bike? Are there any gadgets running? Are you in the mountains out there with heated gear on?

If the charging system checks out and you've replaced the battery, something has to be draining it. It cannot be that you've left the lights on while filling up because you have to use the key for the tank. What is directly connected to the battery that bypasses the ignition (doesn't need the key on to run electrical items?)
 
It might pay for you to wire up some sort of volt meter and ride the bike to see if there is something amiss. Ideally you want to wire it directly to the battery. Just don't forget to disconnect it when you park the bike or it will drain the battery. Definitely something is not right and these intermittent problems are sometimes very difficult to diagnose.

thanks for the reply. there are no electrical mods on the bike and nothing connected to the battery that bypasses the ignition.

it is all stock. as you pointed out it wasn't leaving the lights on, it was just stopping for gas, filling up then putting the key back in and the battery would not turn over the starter. I bump started it and then rode for 2 hours and the battery charged back up and seemed fine for a couple months.

the second time it happened I stopped and left the key on for maybe 10 minutes and the battery went dead. Same thing, bumped it and in 25 minutes of riding the battery was fine to start the bike.

I am guessing that it has something to do with the alternator, regulator, or some other part of the charging system that his going out.

any ideas?
 
My guess is the stator is going bad. My '06 did the same thing, only mine quit about 30 miles from the house all at once. When I pulled the stator out the magnets had unglued themselves from the flywheel. The repair was a new flywheel.

As mentioned get a multimeter and the Yamaha trouble shooting diagram and follow it. It's pretty straight forward. From that decision tree you'll know what the problem is. I ended up having the dealer repair mine as I didn't have the time to mess with it. The repair was about $700 or so. I don't recall specifically as I had other work done at the time too; valve adjustment, coolant flush, etc.
